Handles the full lifecycle of MCP server registration in Claude Code: checks what's installed, compares running versions against npm to catch stale npx cache hits, registers or updates servers like hex-line and hex-graph, removes deprecated ones, syncs hooks and permissions, and migrates allowed-tools configs. Built as an L3 worker with nine phases that cover everything from initial status checks to IDE extension detection. The Windows MSYS2 path handling is thorough, which matters because that shell mangles `/c` into `C:/` without the right prefix.
